The issue is that compass does not show all chests, it doesn't mark all chests behind puzzles/mobs and it does not show all chests that aren't spawned yet due to not met requirements (for example you have to kill 3 mobs in 3 locations).

But the exploration map, even tho not always accurate (like 0.1% of all the things are misplaced?) lets you have 100% completion easily in no time (if you have the time ).

I explored the whole Bishui Plain with compass 50 times stuck at 97% and then I opened exploration map - it turned out that I missed all the burred chests and a few puzzles. I wish compass marked actually everything.

You need to take your history from hotgames.gg (It is not available as any sort of button there, you have to check the requests site made, one of them contains your full history) and save it as a file genshin_wish_history.json (I uploaded mine)
After that, you need to have Python set up, and get pipenv installed which will handle python-y things.
And only then run the commands from the repository.

After you run the commands, check the Excel file generated. I omitted some information that Paimon.moe uses, like banners and version. For my import I just copy-pasted what Paimon.moe exports.

If it doesn't show up, then reload the page without closing DevTools. It should show up.

Save the contents to genshin_wish_history.json (From the response tab), and then run the commands.
