When sunset began, I placed my two horses and my butterfly with the weather mutation boost so that together they would give me better chances to have more mutated crops, but when I checked the percentage, the butterfly's boost wasn't appearing. I even stored it and placed it back in my garden, but it still didn't show up.

The little green square on the butterfly in your active pet slot is actually indicative of "crop size boost", not "weather mutation boost"
Do you have any other butterflies and maybe just put the wrong one out without realizing? o:
