browsers usually can't check .jar files because they are compiled code, so they just flag all of then as harmful

I just used the directions to find the proper folder and went to the proper website for the correct download and pasted the updated mod file

The skyclient mod loader would not launch unless I did so (I tested this by restoring the old version afterwards to ensure it would still block it)
