I don't know all that much about the use of <ę> in general, other than that it could be used to indicate the Latin diphthongs usually spelled <ae> or <oe> (indeed, in the Middle Ages, these diphthongs could also simply be written as a regular <e>). On the one hand, you could say that these reflect an awareness that these sounds derive from <ǣci> and <ōēþil>, respectively. But I have also found <cwęð> in this MS (which is otherwise spelled <cwæð>). Anyway, it is a minority spelling in Catholic Homilies manuscripts, and doesn't always seem to have been used with any particular reason. I can't speak to the situation at other times and in other manuscript traditions.
