A phrase I hear often in anime, usually spoken by villains:
手のひらの上に
(This translates as "on the palm of my hand" but usually means "under my control")

Why do they never say de instead?

de is more wider and general in terms of location

the easiest example i can give you is:
部屋で椅子があります。
私は椅子に座ります。

the chair is in the room, and the room is like a "big" space. but in the 2nd sentence, i sit on the chair, its a very specific spot, and for a specific purpose too i guess
