I've ran into this issue and was able to fix the Thallasium crafting by adding Thallasium to the almost unified configs' blacklist; literally a 1 line change and it fixed.
It's gameplay impacting too as for something like an iron farm, there's no reasonable way to auto-compress iron blocks except maybe Create's automated packing set to a recipe filter (haven't tested it)
Each auto crafter I tried, from Thermal's packing die, Quark's back port of the vanilla crafter, AE2 crafting patterns, Create mechanical crafting, even Botania crafty crates all made Thallasium blocks out of iron ingots.
There, at least the iron is recoverable, but with bars it's lost, and Thallasium bars aren't usable with Create the same way iron ones are; washing, blasting etc. particles do not go through the Thallasium bars.
It looks like it's a tag getting over-generalized for "Thallasium is valid where iron is, so therefore make Thallasium and iron a unified tag, with Thallasium blocks and items taking the priority over Minecraft blocks and items"
I'll post a diff of the distributed almost unified config and the changed config that separates Thallasium back out from iron when it's not 1AM for me

This resolved the issue, but is symptomatic of the larger issue of just how many recipes have similar issues, and rely heavily on Polymorph.
Polymorph is quite nice, and makes things accessible, but there's multiple recipes that, due to reliance on Polymorph, cannot be done in anything but the Vanilla block, like
-Smelting slag into Rockwool for Thermal's Satchels (gives slag glass in anything but a polymorph'd vanilla furnace)
-Crushing diamonds into diamond dust with anything other than Create's crushing wheels; Diamonds end up as a part of the Diamond Tools tag, meaning the Thermal pulverizer uses the "recover diamonds from diamond tools" recipe on actual diamonds themselves

The pack deserves an in-depth look at conflicting recipes and tags that make obtaining and crafting some items much more tedious than they should be.
Thanks for such an in-depth reply! Unfortunately though we didn’t respond not because we didn’t know what’s going on, but rather because Prominence Classic is going to be discontinued.
Recipes did need a bit of attention, but I imagine there were many other changes that needed to be happen for this pack to be up to Elocin’s standards, and she probably feels that time is best spent on Prominence RPG and other more novel projects (and I would agree with her)

It's been fun to go at a pack with a couple noticeable loopholes in the balancing, notably
-raw redstone ore being over-unity on redstone returns (so, infinite redstone and power)
-Apotheosis + Create enchantment industry can over-level enchantments to ludicrous levels, like looting 10 and fortune 10
-Create's infinite lava pools + thermal's flud cells + holding 14 on a cell allows carrying a casual 4096 buckets of fluid in 1 slot, meaning ez infinite lava pools wherever you want
-lava can be used in furnace generators, leading to easy infinite power from the rainbow furnace
mod interactions are a fun thing to tinker with

yeah if you make a pool of over 10,000 blocks of fluid tagged with the correct tag, then you can get infinite of it

hose pulleys can pull from the thing forever, infinitely

only ~3 full cells at holding 14, so not too bad
just go to the nether with 3 maxed out expanded tank resonant holding 14 Thermal fluid cells and 3 hose pulleys, fill 'em up in a couple mins, then come back and build-tool yourself a big box, then fill it with the lava from the cells using hose pulleys again
