and also to some extent you have some freedom in how exactly you want your name to be written where there's leeway in what's a natural way to interpret it in Japanese

Tbh it’s sometimes hard to tell pronunciation of names with English spellings. Personal advice is either to choose yourself using katakana the sounds you think is the best approximate - or b) ask a native how they would spell your name in katakana

Especially if it’s not a “common” foreign name (for example アリス = Alice is well accepted), if you just tell ppl your katakana spelling that’s good enough

generally there's rules for how to turn English pronunciation to Japanese which you can only really get a feel of from immersing a lot, but even then there's leeway at times where one name can be written/said multiple slightly different ways

I'm Arabian and my name is written in Arabic as (thunder) but we read it as ( raed) but if I wanna say my name in English can i say thunder instead of way of saying( raed) and do the same thing to Japanese name by writing my name as サンダー ??

well your name can be anything you want but that would be the way to write the "thunder" pronunciation from English into Japanese, if that's specifically what you want
you could make it based on the arabic pronunciation which would be different, and if you want to make it based on the meaning then there's Japanese names you could choose that are thunder related, eg. you could have 雷 (read ライ), or just ライ if you wanted to
