I think you are correct as to why you cannot transfer Deoxys from GO. The only legit way to get Deoxys without trading or an event distribution is to complete the OR/AS main story and E4, then do the post-game story which concludes with a Deoxys encounter. After which you can transfer that Deoxys into Bank, then Home, then BDSP.

Go to a town and find a place that you can run in a circle, let out the Pokemon, run in a circle with it following you for 2 minutes, level it up once.

You can also let it out and then go on top of a Pokecentre, I've heard that it will run around it trying to get to you (have not tried this myself though so 🤷‍♀️)
