No, if they aren't enabled it shouldn't be a problem. A few other people got the trophies eventually just a while later for some reason.

i got all trophies using mods, none were affected by them, the issue seems to be related to the games internal tracker not syncing to playstations trophy system

I had the same issue. But i think you might have to sink it to where it hits solid ground underwater if that makes sense
