is there a way to make an instance shortcut using Modrinth?

No, that is not possible with Modrinth App and just running the jar file won't work as it probably needs some authentication services that need to be provided by the launcher

That would probably have to be it's own launcher, but other launchers such as Prism Launcher allow you to do that
