Flamethrowers would be very effective for clearing out dugouts. You would roast anyone within view, set fire to all the wooden supports, and suffocate anyone inside as the fire burnt up all the oxygen.

Dugouts would be very difficult to attack, with curved tunnels they could prevent grenades from being effective and allow for even men with bolt-action rifles to hold for a fair amount of time. It would probably be more effort then they were worth to try to capture them intact if the defenders didn't surrender.
Especially in a pitched battle, it might also be an unreasonable risk to allow a dugout to remain behind your soldiers. If they can breakout and effectively surround your troops in the trench later.
40k doesn't model asphyxiation in any way.
Technically speaking, nobody in the tabletop game breathes.
Since the lore is written from the basis of the tabletop, they kinda forget that oxygen is a thing there, too

The Dark Age humanity literally had any stupidly OP weapon you can think of since they were in their clean futuristic star trek phase.
Its one of the reasons why anything found from that era from terraforming tools to literal coats of paint are regarded with infamous status
the Dark Age of Technology as a whole is an era of mcguffin tools humanity could pull out of their ass to make their tasks easier.
Now for the matter with the Eldar if i remember correctly the human federations and the eldar had "peace treaties" of sorts and never bothered to irk one and other.
The Eldar at this phase were in the high life and were certainly OP but their decadence had gotten absolutely horrendous so they'd pretty much become pointy eared sloths that didnt wanna do anything.
They didnt even conquer worlds anymore and chose to let spirit-drones/robots do the job instead while they hanged back and did whatever.
