As said before for starters its been so long since the Fall that every Eldar craftworld has their own cultural identity, whether its war, isolation, minor skirmishes or just keeping contact with the rest of their species etc.

One Craftworld can go to another and they'd likely ideologically clash over the courses of action they wanna take like how America and China just never ally on anything because they hate each other but just keep up appearances., ideologies play the biggest role here.

Secondly, you have to be an absolute moron in-universe to EVER consider the Imperium an ally in anything. Their sole purpose across all their sub-factions is to spread the supremacy of humanity and exterminate anyone that doesnt align with them, starting with every non-human species in the galaxy then their own members if they disagree with their way of life. An alliance with the Imperium is a poisoned fruit that would offer them nothing and all it would get them is free extermination or a backstab as rationality is looked down in the Imperium when it comes to diplomacy and is literally one of its religious tenets.
