The short story is: GW did an oopsie with their own writing.

The long story…

Despite GW giving conflicting dates between the naval civil war and the mainline Horus Heresy timeline (with the naval civil war coming in far later than the HH itself), what the fandom is now guessing in general is that the older generation of Imperial ships (AKA the Chaos ships) were used during the Great Crusade, with the newer generation of Imperial Ships (with prows) being a latter development for massed production.

During the GC itself, the Astartes Battlebarges and the Strike Cruisers were still unique developments.

When Horus started his civil war, he pretty much bribed the Ad Mech on Mars to side mostly with him. This gave Horus the lion’s share of the best technology, and Chaos Scrapcode (warp based computer virus) had a fun time turning loyalist databases into gibbering nonsense at best, and outright kilometres death coffins at worst, when it comes to battleship designs.

So, after the civil war, the more technology advanced stuff were all stolen by the traitor legions (then modified to suit their own needs/possessed by demons), leaving the loyalists with the relatively lower tech prow designs (which, admittedly, also could be traced back to pre-or-GC era developments)

As for the Battle Barges…the Strike Curisers came a bit too late for Chaos legions to steal them, but you do get the occasional Chaos battlebarge.

Short answer: No.

Long answer…

The reason why Imperium cannot do that is twofold.
(1) The ships that had been serving Chaos for too long are probably too corrupted. When Chaos touches anything, it becomes twisted and mutated, even metal. So even in a scenario where a Chaos ship is boarded and its crew killed by Imperials, the Chaos ship would be so twisted, changed and warped that the Imperials cannot use it.

(2) For reasons real or imagined, all Chaos ship designs are treated as a theological/ideological corruption risk. 40k is one of the few settings where even the blueprint of something can be inherently corruptive. In essence, if you build the thing on the blueprint, the thing in question will have an oddly excessively high chance of going through a sequence of events that ends up with the users, and/or the item, turning to service of Chaos instead, even if the intent was loyalist use. This risk is deemed too high by the Imperium, and so even if they still have some of the Chaos ships mothballed/on design database, they will rarely, if ever, use them.

(not sure if you are familiar with Berserk, and the Idea of Evil’s Casuality, but if you happen to know those - imagine Idea of Evil’s Casuality permeating even through design blueprints, and the item’s lifespan once built)
