It's funny how Psykers are treated in the Caiphus Caine novels.

ie: Pretty well.

I think those novels predate the creation of Primaris Psykers. So every Psyker was just considered sanctioned.

But Caine's thoughts imply that Psykers while generally seen as being a little off and people are slightly uncomfortable around them. (Fears of mind reading that Caine points out as being overblown.) their given a lot of trust and positions of (soft) authority (Being part of a lord generals staff, giving briefings in regards to their related specialities.)

The issue is ultimately portrayal.
The Imperium is the designated protagonist faction more or less and the audience is hit over the head with entire book series about heroic people doing their best to fight against genuinely awful threats that can't be negotiated with at any level.
And a lot of the protagonists are genuinely less cruel and distanced from the Imperium's crimes.
(We're not following the life and adventures of the guy that turns people into Servitors for example.)
So the audience can make the argument that.
"Well the Imperium's not all bad because we have insert hero fighting insert actual space monsters."
