navy has access to a lot of pretty high quality troops compared to astra militarum. Anti boarding parties are trained extensively to the level of any high level regiment if not more.
crewmen are different, it's one of those "it depends" situations where a ship captain could take the time to actually train them in combat or not bother at all. usually they have to fight with whatever equipment they can find like wrenches

Ships are basically just small cities, so theres a community in there that has there needs met, including combat
as a crewman you'd have to do whatever you can to stop a boarding party, but yes there's dedicated security crew in most large ships
