I always take away from stuff like that the setting is always so close to total extermination and galactic extinction that the characters and leaders in 40k have to make these impossible choices that gamble in the trillions of lives just to try to preserve a failing edifice. An impossible meat grinder of epic proportions that is hopeless, and when you zoom in on the humans stuck in these impossible situations you have the opportunity to tell really moving stories about sacrifice and how people face these impossible odds.

My take is not that its justified, its that these unjustifiable actions aer done because the situation is so bleak and hopeless. You can say 40k is a comedy, but I like to take it a little more seriously and see it as a tragedy. Unlike real life, were we genocide people over the dumbest reasons imaginable in 40k there are stakes that are so high it can't be compared to our current morality and ethics.
