The deities were first used in Warhammer Fantasy since it was the richer setting of the two, they just carried it over because may as well + lazy. A great chunk of the Elven deities are not in 40k though since they only got like 5 named ones, with the only original one being Cegorach.
For the daemons being re-used thing its simply so demon players dont have to re-buy an entire range to play in either 40k or Fantasy.
And again ironically the special daemon characters got more lore and shit to do in WHF, where in 40k they are very much another lazy copy-paste job.

In terms of general policy and dealing with the far more potent/destructive nature of human psykers, though, I don't think much if anything has been written. It's just kinda handwaved, they do study some at blacksites too but thats about it.
