That’s actually a good point. I don’t really pay too much heed to what memories he was given. There are some things that no one would really know but Boss, and some things that would be near impossible to brainwash (knowing Russian for example).

I always thought it was more that the brainwashing worked with what he knew about big boss, combined with some of the people he would have met. He would have worked on Outer Haven so he’d know most of the main staff like Evil Otacon.
