The problem with the mod menu is that it is software that is malicious that you can also happen to use to make ingame modification. Its not software that can be manipulated its software created to stalk and mess with people. There are many young folks who have there information invaded by these types of people who do nefarious stuff online. It's been some time since I loaded my modified files I use for single player and even longer since I validated with those extra files in the games folder. What I do is validate my clean files I use for online and copy the different gtas into the modified files.
I don't think that validating the game will remove anything extra and you'll just have to take a look at how many files are in your gta directory. I don't know if it's the same for everyone but with the addition of 2 extra files from battleye, my file count at least is 53.
