If your staff is working on anything other than producing goods that only affects the speed of which they either make more cargo for you to sell or work on an item to upgrade. It has no effect on overall price.

In order to get the maximum value out of the bunker, you need to get both the staff and equipment upgrades. Then after that, sell to the location, farthest away in order to maximize profit.

Also a pro tip as you can always go to a stash house and as long as your bunker is your only passive business that require supplies just rate it and get a full refill for free
