You can still go compound to Main Dock without alerting anyone. Just kill the guard in the jeep that approaches the chopper or don't kill any guards immediately outside the compound.

In that comment, I was talking about if you are going to the water after exiting the compound - you don't need to worry about the jeep driver. If you are going to the Main Dock, then you should kill him if you killed the guy to get the motorbike (you can actually escape the compound grounds and go to the Main Dock on foot, but I always take a bike of course).
