its ez, just fast travel over to the sub location, then drive over there with the sub and use the missiles to kill the chopper and the torpedoes to kill the boats. then just dive down and go trough the guards one by one with an assault shotgun (after a while you'll learn where they stand), get the jammer and just swim up and enter the kosatka you just parked above the other sub to avoid the choppers from spawning
