Just wondering if commands such as ;goto <player> are seen by everyone in game. If so, is there a way for them not to?

no, it isn't seen by the player, you teleport to them immediately.

commands are invisible to the other player but not in the chat.

such as typing ;fly

type /e ;fly

and it's invisible

another way of doing it is pressing the ; key outside the chat for a popup command bar.
