while loading the save, i saw the starting version was 0.99.45
So maybe some late changes between the internal testing version 0.99..45 and the now 0.99..55.x did manage to screw up your save. There was at least one breaking change while internal testing was going on

in a version prior to the public release of update two, you could dismantle outer walls underground. that causes a bug and this likely borked your save. i'm sorry
