What version did you start your save on? This was reported in an earlier version and I thought it had been fixed.

I started a new game with experimental branch and i have same issue

it shows original verions was 98.91 but those scannings have been done in 98.94. and yeah, i used rovers to scan all the area systematically in a circle outwards from my base.

Hmm, i might have an idea about this. Usually when i go to map and the rover is no longer scanning, it does not show the scanned areas, so i click on it to scan again for the area to show up, then give it an order to move to a new location and scan, which often causes the mineral map to close again. So i do the same thing with the next rover. So those small spots where i should have fully scanned area might be lost data cause the drone is doing the scanning again from the same location but is interrupted. So when the game restarts, it loads the last scan results, causing some areas to have those small spots instead of fully scanned areas. Just a thought. It might be that, but it could be something else entirely. Either way, thought i might add how i run my scans so it might shed some light on it. The mineral composition overlay automatically closing is annoying when trying to put your rover to a new location to scan so that is why i do that as well.
