It's a new system using SPs, and EVs do not automatically convert to SPs the first time you bring a Pokemon into Champions. Home remembers both EVs and SPs seperately, just like with other trackers that function between games.

I'm really confused about the system transfer, I don't want any of my Switch 1 data to be deleted, but I would also like to play my saved data on Switch 2. Like for example, if I don't to the manual system transfer I won't be able to use my shinnies from Let's Go Pikachu if I log in in the game but on the switch 2?

system transfer i think just makes the switch 2 your main console, all the data is still accessible from the switch 1, just with certain limitations of being the non-primary system tied to the account i think

i got the switch 2 and the data didn't get deleted, it just changed which system was the primary console, but just read everything it asks you just in case and you should be fine as long as you still have access to the nintendo account
