if you guys are trying to transfer everything except pokemon to the switch 2. i would set up the switch 2 with your main profile, same nintendo login etc. then do data management -> save transfer and just transfer whatever saves you want to the switch 2 and leave pokemon on switch 1. that does mean that you leave your screenshots etc on switch 1 though unless you factory reset switch 2 and then do the full system transfer from scratch

You have 2 options to choose from.
Option 1
When first booting up your Switch 2, there will be an option to do a System Transfer from your Switch 1. You go through the entire process of doing the System transfer.
Once that is done, on both Switches you go to Settings -> Data Management -> Save transfer.
You follow the steps on both Switches to transfer your Pokemon save from Switch 2 to Switch 1 (select send on Switch 2, Receive on Switch 1 and go from there).
Option 2
Setup Switch 2 from scratch as normal, login to the same Nintendo profile as your Switch 1 (same profile as the saves you wanna transfer over)
Go to Settings -> Data Management -> Transfer save data on both Switches
Choose "Send data" on Switch 1, "Receive data" on Switch 2. And then one at a time go through and transfer the saves you want to Switch 2, just skipping Pokemon
Note: This method means you'll leave behind screenshots and videos saved on your Switch 1. The only way to transfer those over once you have setup your Switch 2, is to factory reset the Switch 2 and then start with the system transfer (Option 1)
