If I put files in the home directory (e.g. some documents in ~/Documents) while configuring an OEM installation, will those files still be there when the user creates his account?

I wouldn't trust that.
make a tiny partition elsewhere on the drive, ext4 or whatever and store them there, and label the partition when u create it with a simple, yet descriptive short name
