it seems only battery one discharges. When it's empty the laptop shuts down, but the second battery shows 100% fully charged.

It's as if Mint is ignoring the second battery completely now as it never discharges, even if I try to restart the laptop with battery 1 on 0%

Check BIOS settings, it is possible the second battery is disabled.
To be frank, I do think anything past T430 is shit, including your model.

About battery disabling: I think you are supposed to disable it before taking it out, so perhaps it is in that state and can be toggled back, or perhaps you just need to unplug and re-plug it to get it back from that state.

Sounds like the controller is derpy. Can probably be fixed by swapping out the battery with the derpy controller, or perhpas with a BIOS update.

controller?

do i need to take the battery out and put it back in?

it used to work normally on winbows

This is what I would try. Every battery has its own controller.

It is also possible that Lenovo, in their infinite wisdom, moved some failover logic that should be in the BIOS to their Windows drivers instead. In which case there is no fixing this.
I do have a T450 with dual batteries here where the failover does work on Linux. But not sure if that is true for all dual models.
