I have set a custom GTK theme in the settings. It works pretty well on most apps and on Flatpak as well. However, certain GNOME apps don't seem to respect this setting and just use the default Adwaita-dark theme. I can't really figure out why this is happening. Editing the theme's CSS files directly is tricky, because it's archived in a .gresource file.

It's mostly due of an gtk library that seems to be failing, and a few gtk themes will be pretty much useless when gtk4 gets in
But some themes actually does not work in Cinnamon properly
Is there a way to fix this library issue? The default Mint-Y theme seems to be working, so why can't this? I would even try modifying the theme itself if that is necessary

It may be because your theme does not provide GTK3/4
it's the way GNOME Apps always are, and it really sucks. Best you can do is search synaptic for nocsd and read its description and install it and reboot. will at least fix the titlebars for ugly gnome apps.
this may a valid reason for the wrong colouring in the window body of the gnome apps.
Hmm, I looked at the theme's files and there are folders for gtk3.0 (and different versions of it) and gtk4.0. I'll have to look into this. Maybe there's something in the CSS file I can change
Strange. Im not sure.
Try installing a temporary desktop environment like Weston to see if the issue occurs there
Idk if this is a false memory but I remember it working on previous installs
Weston should run within cinnamon
