I don't know if a boss epic enough to merit needing to completely 100% your game would fit in Ancient Dungeon, i feel like anything you could throw at them after that would either be underwhelming, or unfitting 😅
I think the only way something like that could work is if it was something more related to The Beast, like finding out its origin (there are existing lore implications your idea doesn't really interact with) or some other important tie-in to the lore pages

Secret boss fights are a cool idea, but requiring the player to 100% the game in order to fight it is kind of foolish.
If there is a secret boss in this game, I would believe it should either be a chance to find it on one of the floors, or require doing something during the run to unlock a "true ending."

What I don't like:
- I don't like the idea of the boss dealing more damage, as that should be reserved for relics and NG+.
- I don't like the idea of the boss stealing orbs or food, as that would be very easy to cheese by just dropping it on the floor of the arena.
- Discharging marks would only affect a few marks, and it would just be an annoyance.
- Attacks should deal damage, a variation of an attack that deals no damage feels silly.
- The idea of the boss isn't super creative, as it is just a really big skeleton. Also, the beast is supposed to be the one behind a lot of the Dungeon stuff, having a random skeleton be the secret final boss kind of defeats the purpose.
What I do like:
- The concept of a secret harder final boss.
- More attacks that can be parried.
