I'm quite sure since when exactly but it's been an ongoing issue for quite some time already. It doesn't happen with all of them but for some reason skills randomly unequip and it's always the last one.
Take my Shimmer, for example. I always have to re-equip the third skill. This also happens on my Jet Jaeger and on Yuan Ye as well.

When you configure a team in "team preset", you also define the cubs and their skills. When you select the team, the cub's skills change to what you defined
