You are short on resources because you are lvling stuff to E2 80, which is a major waste of resources especially when team isn't built.
The most you need is usually E260 for modules.

You need to form an auto that takes into account RNG stuff because this isn't the only stage that fks autos often.
I still have PTSD from dolly farming

Best advice is to ensure you can overkill enemies. And overheal damage taken. If your auto has very tight requirements (e.g. Ops will die on next hit/ ops will leak if 1 enemy not killed fast enough/ DPS is very tight), there will usually be auto failure later on.

Also autos change if any part of deployed operators change, e.g. Trust going up / skill mastery / modules. This can result in weird things happening because auto seed changes.

OD8 has a few reasons why autos constantly fail.

1. The boss itself is performance intensive, which might cause frame drops.
2. Most of the enemies are annoying

Regarding 2, when you kill most enemies, they spawn more crap. If your ops suffer from frame drop / changes in stats, they kill enemies slightly faster / slower. This can cause enemy spawns to overlap, and your blocker to leak. (e.g. now 4 slugs rush your blocker instead of 3, you leak 1)

Other possible leak is frame drop and the slug spawned by EoE that slows your ASPD touches your defending operator. That is usually an instant fk up unless your DPS isnt the blocker.
