The way it works: HP & MP Carry between stages like in Battle Villa, status cond./changes or forme changes aren't carried over (basically you start over with 0 sync buffs, except for HP & MP).
When you COMPLETE a stage, the following occurs:

• The sync pairs who participated in the battle are "committed".
• Any "committed" sync pairs who did not participate are made unavailable for the remainder of the battle rally.

So, you can experiment without repercussions. For example if you wanted to see if you can beat the stage with a certain line-up you can test the battle, and QUIT the stage before completion, and then make team adjustments before you decide whom you want to proceed with. Feel free to test stages before buying rally shop items.

Stage 1: Brock, Misty, Rosa beat the stage.
Stage 2: Brock, Misty, Skyla beat the stage. (Rosa is now unavailable)

Tips:
I got main character for my boost, and I bought 7 times from the shop to boost main characters without buying anything else.
I got a lucky area, for which I got 2100 points.
I was very lucky and I could use rei & decidueye for most of my battles (which is boosted by main character)
I used blue & zapdos to sync for most of the time because it can recover HP
Don't use apple cup as it takes 500 points. Instead, buy upgrade boosts (like main character) for 5-7 times which will bring you along most of your battles (like area 10). This allowed me to beat the last battle with full health (didn't even need to heal with blue & zapdos).
I unlocked many EX roles before challenging it so I can get more points.
If you buy apple cup, aim to use pokemon that has buddy moves with only 1 use but with high attack (like ash's B thunderbolt). With apple cup, these moves can refresh every time you use it, therefore you may get more than 100,000 damage every attack.

P.S. I only played for six months and I used 700 rally points, therefore I got 9100 points at start
