I have the stock RatOS printer.cfg for the toolboard x end stop on PB6. But the check endstops is just showing triggered which is an open state for X. It's looking like the main board is overriding the toolboard. Has anyone used the toolboard for an x?

Did you uncomment the line in your printer.cfg for the toolboard endstop?

Yes , I've tried 2 and 3 way end stops both the same. PB6 goes high to low but no state change in kipper using QUERY_ENDSTOPS

It works on the main board as it should. I will look at re-flashing the EBB

I had to modify the end stop to include a cap and pull up resistor that fixed the issue.
