Well, it is possible to do it with an untouched Railjack
But upgrades will make your life easier

There should have been an Umbra boss fight in Jade Shadows.
Specifically just as the Stalker enters the Operators Pod room he encounters Umbra (probably specter routine by the code) mid patrol and then they fight.

Umbra's defeat triggers a cutscene where the Operator comes into the room clearly about to start the next mission (accompanied by Ordis) and then the story plays out as normal just with the operator standing in the doorway and perhaps making their way to the pod as they talk

Going through Amir's lines specifically also was a nice experience, lorewise. A lot of their references in KIM chats are just allusions to real-world pop culture. "Marty McFlea" instead of Marty McFly, "Young Loxley" instead of Robin Hood, "Megabloke" instead of Superman.

So far the IRL things that are seemingly unchanged:

KIM chats are another way to increase your chemistry/reputation with the hex (and date one of them, if you wish)
there are "correct" options, if you don't want to feel your way through every convo, there's detailed flowcharts n such on kimulacrum
