As far as I can tell based on current lore: The Sentients came to the Origin system from Tau and started The Old War. They decided to fake losing the war by having Natah infiltrate Orokin society while Hunhow faked his death by nearly getting himself killed in an all out assault. The plan was then to have Natah destroy the Tenno and revive Hunhow, but it didn't work out that way for reasons that are a bit ambiguous. Lotus originally says she couldn't bring herself to destroy the Tenno so she hid them after they destroyed the Orokin. Then after Ballas takes her she says that she had been captured by the Orokin and reprogrammed to love the Tenno... we later learn that Ballas tried to reprogram her to be a copy of Margulis, so apparently it wasn't so much that he wanted her to love the Tenno, but that he wanted his slave GF back... And I mean... He apparently succeeded in making a copy of Margulis to some extent. Including the part about her being more loyal to her values than to him.
