This is because structure template features are generated the same way /structure works: the northwest corner of the structure is placed where you run the command, or in this case: where the structure template feature is "run" according to the feature rule.
I'm guessing you reused the vanilla feature identifier for birch trees? You'll have to instead use that identifier on a scatter feature that repositions your birch tree and then point that to your existing structure template feature (with its own custom identifier and nameespace).

Don't use extent. Just give explicit values for x, z, and y.
