for me i completed a certain quests in slag heap. like literally finished it, then some point later i revisited the stashes to check if i can loot them or if theres anythign in them, they were empty and after interacting with 1 of them. the quest "un-completed" itself and cannot be completed anymore

when downloading the game, if any of the files you replaced is necessary for the game to run it will download the "unaltered" version again

or an easier way, is to delete the mods folder and files that you might've replaced and verify the game files
