Cordon was one of the first made, back when stalker was set in Crimea, while it had the same basic structure it was quite different
Garbage, Dark Valley, Bar, Rostok (it's still in the game in form of a multiplayer map), Yantar and X-18 had basically no similarities to release versions
Seven locations were cut: Darkscape, Milrad, Deadmil, (those were setpieces for chase sequences, you were supposed to escape the Military/Mercenaries on a car), Swamps (was changed and introduced in CS), Dead City (Freedom and later Mercenary base, still on the map in SoC), Generators (still in the game on CNPP-2 map, were also planned to be in CS) and Warlab (later got repurposed as X-8 in CoP)
Even with release maps like Bar and Wild Territories they were supposed to be a single map, computers at the time didn't like that though

Keep in mind, of course, that they didn't all exist in the game at the same time, we're talking about a six year development here

Personally, there's a bunch of core problems in CS that make the game play more like CoD than stalker:

1. It's my belief that SoC was, and still is an RPG/immersive sim at heart, with loads of different characters and ways of approaching a problem, unique, complicated sidequests and walls of text. While this isn't really the case with release SoC, it still carries those elements.
   This brings me to Clear Sky, a linear game where there's NO sidequests whatsoever, just nothing, every quest taken from stalkers is the same "Here's a mark on the map of a thing you need to bring me, bye", and while i can't say that there is no text whatsoever, it's much less than in SoC. The RPG was cut entirely, even exploration got axed.

2. By the way, about exploration, every stash is marked, every quest item is marked, everything is marked, you spend more time looking at the map than exploring your surroundings. A Veles and a Gravi at Swamps are the only things unmarked in this game, which is just sad.

3. Too much shooting, since the quests and exploring were simplified, it left the gameplay loop with only one thing: shootout action.
   A-life in CS is about capturing points, the ONLY side-activity in the game is Faction Wars, a mechanic focused entirely on shooting people. It impacts the atmosphere significantly, where it was lonely in SoC, it's now a shooting range in CS.

Those core design issues are worsened by the game's dubious balance decisions.
I don't like the new artifact system, nor the fact that you can only get 5 of them on a SEVA, nor the fact that necessary stamina artifacts are only acquired at Dark Valley (IF YOU'RE LUCKY), even shooting isn't good, no accuracy, weird, blinding effects, guns that were nerfed to the ground and are simply useless even with the upgrades.
And something i just remembered: it was CS that came up with the Anomaly Fields, and they're not even interesting to explore, unlike CoP

CoP has gameplay and leveldesign issues, mainly the lack of random anomalies and stuff to do, locations are built like setpieces for the sidequests, but it's not necessarily bad, and, of course, miles better than CS
I'd rather have fun doing sidequests on my first run and being legitimately interested in exploring the locations than whatever the hell CS is doing

And, of course, CoP is trying to be an RPG again, doesn't go far, since it's an addon, but it's trying
