Loners seem like a faction only inClear Sky. But even there they aren't a proper faction. at first glance, they appear to be a full-fledged faction under the command of Father Valerian. However, Valerian's group operated only in the Cordon and the Garbage. What's more, stalkers who formed it banded together only because circumstances forced them to do so, and it didn't last for long. Lore-wise, not every free stalker in the Zone was associated with Valerian's group - the diggers from the Garbage, Orest's group from the Agroprom, stalkers at Yantar, the Army Warehouses and the Red Forest weren't affiliated with stalkers from the Cordon, even though they all belong to the same group gameplay-wise.

So yeah, in regards to the Mutant thing mentioned earlier. While it does anger the Zone, it does seem to have consequences. I've once wrote a suggestion about it inspired by CoP's lore. This is what it said

While this does mean they become more widespread around the Zone and thus more aggressive, it does mean that more Stalkers start hunting them and, thus, create a safe environment, just like the good ending of Yanov when accepting all of Trapper's missions
