In build 2571, from 2006, they were converted to mercenaries, and Freedomers were no longer to be found in that location, but this particular dialogue of Plichko remained:

"Where did you naive boys come from? There's a war going on, right? We’re fighting Freedom bandits! We have regular skirmishes with their fighters in the Wild Territory."

In Call of Pripyat, Loki can literally assign Freedom members to guard the scientists bunker. Even more: if Degtyarev will ask Freedom members "Who could I hire to protect the scientists?" question they might reply with this interesting dialogue:

"Freedom, us in other words. We work with the scientists all the time, so guarding them would be piece of cake for us. Talk to our boss Loki over at Yanov - he'll agree for sure."

eh, tbh theory about Scar being Charon is rather weak to begin with, since the only thing that connects them is the weapon of choice - and while it's true that Charon is the only character using it in SoC, it's not like the devs planned it in advance. In CS it's used by many loners, and in CoP it can even be wielded by some random Monolithians. Besides, in the cancelled Stalker 2 from 2011 it was planned to be revealed that Strider was actually Charon, and that he was the one who led the original Monolith group to the center of the Zone.

I am currently playing my second vanilla play through of clear sky, and I was enjoying it. I was able to get the CS1 armor and a good amount of upgrades before leaving the swamp. 1. GSC needed bandits who were not-bandits for the Clear Sky - Renegades faction war (they couldn't use actual bandits since they're a group you can join later)

They don't really have a proper lore tbh, but since the term "Renegade" refers to broadly understood traitors, it can be assumed that the Zone's renegades are also traitorous members of factions and various stalkers who became outcasts as a result of their disloyal actions. This is even implied by two random dialogues - one is spoken by Clear Sky members in the Swamps:

The Swamps are a haven for renegades of every kind. All types of people drop in here - random loners, outcasts from various factions, and just plain criminals. We welcome them all, only some get the open-arms treatment, and some the feet-first kind.

The second dialogue is unused, it was supposed to be spoken by loners in the Swamps (they don't appear in this location in the game, so the presence of their dialogues in the files is a remnant of some early concept):

This joint is mostly a home to turncoats, ones that even the Zone's bandits don't want. A couple of times I saw these stalker patrols in blue camouflage - they're called Blue Sky or Clear Sky or something. Those guys are too serious and need to lighten up!
