Considering how the bunker's abandoned, I'm guessing Sakharov had to evacuate in a hurry. And seeing just how many zombies are inside, it might be that the Duty squad sent to protect them in SoC (and then the Military) might've been slaughtered and zombified, leading the rest to lock them in.
