The motherboard has a mediocre DAC, or Digital to Analog Converter. The Apple Dongle has a significantly better DAC than I'd venture a guess of 99% of motherboards.
The better your DAC is, the better your sound will be, up to a certain point.

I personally use the slightly bigger brother to the Apple Dongle, the Meizu Dongle. It's mostly the same DAC, but it works better for Android devices and is capable of dealing with higher impedance headphones than the Apple dongle alone.
can work without dongle just fine, but some people prefer something like a apple dongle as a barebones external amp/dac the apple dongle is definitely one of the best amp/dacs in its price and can beat some on board mobo and laptop audio, not every one will notice. it can also help with electrical interference in pcs
