Even if it doesn’t happen every run (which it has for us) it’s stupid that we have to go through every single server and try completing it. The fact that it hasn’t been fixed yet like all the other bugs in this game is a joke
One of our sycrakea runs took us nearly 2hrs to complete because we kept getting this bullshit bug on multiple servers
Mind you it takes us less than 40mins to complete both dungeons and under 1.5hrs for both main characters + tags.

4th week in a row running Elvia Sycrakea with no Whale issues.
Today's Whale was on S2. Last week's was also S2. Weeks before were both Arsha. PS5 NA (group a mix of both PS and XB for all groups involved)
We didn't do anything special btw. Hit fish things to totems. Kill whale. Repeat if he floats again before able to one-phase.
I am 1-man so all these groups were different people btw, not a set premade.

Out of habit, but also because this was what someone told me when I first did Syc, I don't touch anything while the cutscenes in Syc are loading.
No idea if this helps, and you're not the only group to talk about this issue lately (another mentioned Whale problems in BDO NA Atoraxxion discord), just thinking out loud as something to try for this week's runs if not already.
The only cutscene I skip is the one for last boss when entering final room. Same goes for most I roll with, to avoid bugs like UI disappearing completely

its not a player issue as its something to do with the servers, all i can say is go through the servers before completing the boss, we did it on tuesday 2:30pm aest and still had to swap servers but it was only 1 server swap this time.

Anything's possible. Just as I've been lucky for the past 5 or 6 weeks with completely different groups, others like yours have had consistent issues.
Hopefully this can be resolved as soon as possible so that everyone can have the same experience. Getting another chance at Debo Ears too important rn

totems in an unnatural spot, lahtron disappearing, random mass groups of fish, ect. its an ongoing weekly occurrence
sometimes the boss spawns out of the arena on the coral/rocks or above the spawner when u reload into another server in that room
i was just demonstrating that its not just one server but something that can happen over multiple servers
