Generally, those with the nationwide IC symbol will work identically to each other, but if you want the details... Well that's going to be an endless pit of caveats worthy of a bachelor's degree
For starters, you can only purchase passes with a companies' own IC card. E.g. if you want a Tokyo Metro Ticket loaded onto a IC card, you must use a PASMO, not Suica.
Then there's things like Local train green cars, which will only work with Suica, Kitaka, PASMO and Toica exclusively, so you can't use your MANACA on a local green. (You can pay the surcharge still with an additional compatible IC card or Paper tickets while paying the base fare with Manaca)
And yes, while you can charge your manaca at Tokyo, you can't refund it there as you need to approach a Mintetsu office for that. (Which doesn't exist in Tokyo)

but yeah, everything Duck up there said - with a note that there will be some places that do not accept certain IC cards, or more specifically only accept certain IC cards. For example, some places in Osaka will accept PiTaPa, but not ICOCA, SUICA, etc.
Just to keep it simple, just pretend everything works identically until the machines rejects it, then it's either insufficient balance or incompatible card, there'll usually be a sign for niche cases like on trams accepting some cards and not others
So, just the basic stuffs, and no seat upgrades. Okay.👍
kagoshima last week i couldn’t use my suica on the tram, only the local card which i forgot the name for and forgot to get one of
