I had played Cts early today before I left to work, buying upgrades in Beyond, and doing a few from offline rewards in the event. When I got home It started with nothing, and the last time I ever properly cloud saved to play on my phone was in September is there any way to get back my progress or is it a rip?

No, it's only been a day
Depending on how busy the devs are this could take more than a week
And currently they're on vacation, as they should be
@polar burrow there should be a backup saves thing locally on the device - check under the hamburger menu, 2 items above "Credits": Save Restore. If that doesn't work, try emailing cells support ( lunch@computerlunch.com ) - though it might take a few days - I'm not sure what schedule the support team is on - and yeah, most of the team myself included is on Vacation. I'm just occasionally lurking.
Oh yeah I forgot about save restore

Lost progress too.
Steam's cloud servers are currently taxed, so it may not just be this game that is having save issues.
