Say I've got Mercury ranked up to 5, and no objectives to raise that. If I rank it up to 7, then upgrade the universe, will any new objectives for Mercury be higher?

You won't normally need (nor be able) to overupgrade any celestial body, since the price change between ranks is greater than what you'll probably need to upgrade universe. But to answer your question: Yes, it is safe to upgrade. No, it won't influence objectives later on.
So, if you upgrade a body to level 5 and then theres a rank up to 4 objective in the next universe, you'll still need to upgrade that same body to level 4 again to complete de mission.
