Yes, it makes much more sense to start the deadline by picking up a mission from the board.
I also suggest another mechanic: give infinite time for the quest if player has done 1/3rd or more progress
It's hella annoying for ex: if you find the map and locate the bandit hideout but have some work irl then come back only to see the quest expired
It should've been a basic QoL feature idk why it is so clumsy

Coutdown of the quest you mean the time that is shown in the quest board? Its the time you have for the quest when you pick it
It starts counting from the time you pick it
even if it does... the timer for completion is WAY short

@stiff pasture you mean 1 or 2? 1 refreshes at night, but 2 starts counting when you accept the task
