I just updated the leviathan board because it wasn't working with the jumpers for the fans installed. Now it connects but the fans still aren't running. M106 does work nor does the fan slider inside of mailsail. Any idea?

Yes. It will also run the fan when the hotend heater is active, even if the temperature is below 50.

gpio6 on the Nitehawk is typically the part cooling fan, not the hotend fan. Gpio5 would be the hotend fan
